The moral choice I remember most from Mass Effect was one where the choice the game thought it was presenting was wildly different from what the choice actually felt like to me. It was the "blow up the geth hive or convert them with a virus" mission, where it the dialogue described it as "kill the geth because they are dangerous or be merciful", but I think the actual question there is "is large scale brainwashing better than large scale bombing".
