For all the show's... oddities, there's one thing I find somewhat compelling about it - it did the whole "Eggman/Robotnik takes over the world" thing well before, and in a much more interesting way than, Forces. Rather than taking out Sonic and then somehow completely sweeping the rest of the planet, he entangles himself into the existing societal power structure, using a much more reasonable amount of force (and the threat of the "roboticizer" concept that's never explored in the games, afaik) to extract fealty from regional leaders - which is a far more believable premise, and also sets up all sorts of themes & angles that can be explored.
Honestly, while it might still be a fair bit of a tonal departure from the rest of the series, that story dynamic would still be pretty interesting to explore with Sonic; with the exception of Forces (which didn't really do it well), he (and by extension, the player) are always fighting to prevent evil from coming to power, to prevent things going from good to bad, and seeing how these characters would change (in a well-developed story) when fighting to change things from bad to good might be fun to see!
