I think some of them were just for clarity and maybe to remove any remote possibility of culture clashes.
Claymorton used to be Mack, a Mack the Knife reference. Yaridovich was changed to Spearovich. I guess those were to make the pun clearer.
I ... don't think I understand any of these puns/references, including "Throther cookie". :-(
Thropher isn't anything other than a weird rendering of gopher. Maybe the enemy throws something, I forget.

Mack the Knife was a popular play/book/movie about a knife murderer in the 1920s I think. The new name Claymorton is a pun on claymore, a type of sword.
I have no idea what yaridovich was supposed to be or mean (if anything), but speardovich is just Spear.
Yeah, this was in the original. It's a goroawase thing related to the Thropher's original name "Mukumuku" - essentially the digit "6" can be read as "mu" and the digit "9" can be read as "ku", so "69" could be "muku"
