I don't think there's any automatic lock outs for joining factions (other than houses) but some faction quests MAY have you attacking or robbing other faction members which can get you thrown out of those that are targeted. But I don't think it's hard to get back in after that, at least the first time.
Membership won't lock you out of anything (apart from the Houses) - though there are some factions that offer quests down that line that if completed can prevent advancing in others, for the simple fact that they involve killing the quest-givers of those other guilds. These will be obvious when you see them though, and all are either optional or have alternate non-violent means of completion.
I believe famously the fighters guild and thieves Guild questlines intersect in a way that makes you choose one or the other. I think the mage guild and the Telvanni and the same, but I don't recall that one.
Only great houses and technically vampire factions, but don't worry about the latter :)
the way this is usually handled with lower guilds is that eventually there will be a quest that will Irrevocable Beef between you and another guild, but prior to that you're good
The biggest culprits are the guilds eventually. You can actually do a large portion of their quests but often you'll reach a crisis point where continuing one may lock you out from doing the others to satisfaction.
