if you are using the bones: build bins at the carpenter, they will put bins in the stockpile and then put something like 20 bones per bin
if you're not using them: you can make a 1x1 garbage pit zone and then Designate for Dumping the bones and they'll stack infinitely. nb: if all your bones are "dumped" and a moody dwarf demands bones, you have to manually unflag some of them as dumped so they can claim them as materials.
[I have not played the new graphics version very much, so this information could possibly be out of date, but I doubt it]
I just think the bone pit is neat. It used to be normal sized until I got it in my head "what if.... Bigger".
