Depends on what counts as indie (I know, I know)
House in Fata Morgana was made by a small team and is one of the greatest VNs man or god has ever crafted, though it had a publisher.
If we're talking like INDIE Indie then We Know the Devil, Corpse Factory, and Opus: Echo of Starsong should all be on the list.
Milk inside a bag of milk inside a bag of milk and We Know the Devil immediately come to mind
we know the devil, umineko, and analogue: a hate story!
...also, i consider a couple of things "visual novels" that maybe aren't depending on how you define them haha. killing time at lightspeed & secret little haven & 80 days & long live the queen
Ladykiller in a Bind, Heaven Will Be Mine, Scar of the Doll (a late 90s doujin release from the guy who would later write Folklore for the PS3), Loren the Amazon Princess. I have some risque ones but I figure you aren't looking for those.
I don't play too many but I really like Hanako Games' VNs. They are always well written and mechanically interesting.
VA-11 Hall-A http://waifubartending.com/ is one of my favourite games! (... I think it's indie)
Secret Little Haven https://ristar.itch.io/secret-little-haven is a really interesting VN that feels like it might appeal to the sensibilities of many current cohost users =P (it appealed to me anyways). iIrc it was also very short, like just a couple hours or so!
Hi! I'm thinking of doing a round-up of hidden gems recommended by Cohost users, with little blurbs written by the people who enjoyed them. want to share not a specific visual novel but a visual novel site, novelgame.jp! games are pretty much only in japanese but there are so many good games here playable in browser.

Both are still being worked on but Misericorde and Coquette Dragoon are great ones and I'm looking forward to more from each of them.
