In Lain the Navis use an operating system called Copland OS Enterprise. Copland was an unreleased next generation version of MacOS that was abandoned when Apple bought out NeXT and turned that into OS X and got Steve Jobs back. As such, and considering the 20th Anniversary Macintosh design of Lain's original Navi, a product that Steve Jobs ditched pretty soon after his return, I conclude that Lain is set in the alternate reality where Steve Jobs never returned to Apple.
