Cid is referring to Hollow Bastion, yeah. When Yuffie, Aerith, and Leon meet you there near the end of the game, they specifically say that it's where they grew up (I want to believe the Final Fantasy worlds exist somewhere though. We'll see them in like, Kingdom Hearts 10)
