That sounds so natural, but then I start wondering if it sounds too much like he's saying jedi don't make lightsabers
This is why the comma is important. Incredibly culturally important to Yoda's species, the Oxford, who invented it.
a lightsaber a jedi does not make. well, thinking about it, he might just say the original sentence unchanged
I think that's the joke since "wars not make one great" is an original Yoda line.
