I have seen a lot of people over time comment that Dr. Horrible was the point they first realized Whedon might have some Issues™.
Ugh yes. It's a fascinating case study in watching my reaction to the same thing change drastically over time.
Innuendo Studios over on Youtube has a great video on this exact thing.
"Penny and Captain Hammer were going to break up in like a month anyway so Dr. Horrible should have just waited" is an amazing take.

I mean, at fucking least it's pretty clear that the nerd is Not In The Right here, despite being romanticized. Same deal with The Trio in Buffy, and Topher in Dollhouse - it is good that Joss is showing that this kind of resentment/entitlement feedback loop is dangerous for women and toxic for men, but it not great that he so clearly sees himself reflected in it.
The least plausible thing in the entire show is that when the misunderstood nerd gets rejected, he decides to kill the other dude.
