I highly recommend Bokura no Hentai, Wandering Son, Love Me For Who I Am, and I Wanna Be Your Girl!

As far as anime I don't know as many, but Skip and Loafer has Nao-chan (in the pic!) and Heaven's Design Team also has a trans woman in the main cast!

Funsies: I discovered stop hibari kun with the french edition a few years ago, before knowing I was trans. It left on me such an impresion I was obssesed, jealous and admirative of hibari even though I was unable to understand why at the time ahahah.
